Open kmenuedit (alt+f2 and type kmenuedit in the command line)

Find the applications you want keybindings for in the menu tree, and add them.  
Save and exit.  

Be at peace with your shiny happy new keybindings.

And I'll add a note to the kcontrol shortcuts documentation that it covers a 
quite different set of keybindings, and not the ones that start applications.
