But why are they included in the kbs.tgz?  And not created at runtime?

Under msys they are too.  But the links are absolute:
  tar -tvzf  gives:
    lrwxrwxrwx rene/users        0 2007-11-05 09:27:16
       kbs/sources/kbskit-0.1/kbspkg.vfs/lib/thread2.6.5
       -> /home/rene/4shared/kbs/buildLinux/lib/thread2.6.5
