What would these Makefiles do, that the premake build system doesn't
already?  Or are they for putting together the premake build system?

I would say putting the readme's in the Doc folder, and keeping the
Makefiles in the root would be best.  Keeping build stuff in root is
fine, I think.

The custom Makefiles can be named Makefile.vc, Makefile.mingw, etc. 
wxWidgets already does this.
