Go back to where you found the iPhone SDK and download the Snow Leopard version. It contains all the iPhone tools, including the current Xcode. Don't bother with trying to preserve your Xcode 3.1.x installation; if you're running Snow Leopard, Xcode 3.2.x is the only version you need or should have.

I'd send questions related to Apple developer tools to Apple's xcode-users list, or to the developer-tools topics of the Apple developer forum.
