In order to give a quick answer, I am going to focus on the arabic 
characters part of your question.  The short answer is that you don't 
have to do anything - it should just work.

Protege accepts the full range of characters from the unicode character 
set.  It reads and writes files using the UTF-8 character encoding.  I 
believe that most of the characters that you will want in an arabic 
ontology will have unicode representatives.   You can check for yourself 
- the code charts for unicode can be found here [1].

As for inputting the characters, this is operating system specific.  But 
presumably you have set up your computer so that this will work.

Finally if you are making  a multilingual ontology then you can use the 
rdfs:label annotation.  I have attached an example and a screenshot.  
You can also change the rendering preferences 
(File->Preferences->Configure in Protege 4) to default to displaying the 
OWL entities (classes, properties,...) in the language of your choice.

This clearly is a topic in need of a wiki page.
