CKEditor - enable useful functions?

How can I enable useful functions in the embedded ckeditor?


The upgrade to v6 completely trashed all of our templates, and while 
trying to rebuild them we're finding we can't use any code at all. Not 
even simple tables, CKEditor strips EVERYTHING except text and newlines.


It almost feels like something is broken, as this level of "no features" 
can't possibly be intended.
