Maybe I confused you that I didn't resample the data epsilon.h5.
Sorry about it.
Yes, I did. 
To resample the data, I commanded the following.
#> mpb-data -r -m 2 -n 32 epsilon.h5
and then
#> h5tovtk -o FCC.vtk -d data-new epsilon.h5
If you need more what I did, I will show you the 3D picture, code (just diamond.ctl), and anything you want.

At
last, epsilon.h5 is converted to *.vtk and I saw the 3D structure
through Mayavi.
Now I began to use Mayavi for drawing a 3D structure to check my
simulation condition.
With rectangular coordinates, it's ok.
It shows very good picture.
With diamond structure, HCP, FCC or BCC, however, non-rectangular
coordinates, are shown as tilted.
How do I figure out this?
How can I get x, y z axis?
