All it does - runs nessus-update-plugins, retrives the current list of plugins and puts them into the database. More likely the cause of the problem is/was some leftover plugins in the /usr/local/lib/nessus/plugins. I have not had any problems running RedHat 9.0 (+latest patches) + Nessus 2.07 + Inprotect.
