That sounds like the VM might still be running and modifying the file. So it would (I'm speculating here) record the file as it sees it but then compute the checksum of what's on the disk at the beginning or end. I think you need to pause the VM or snapshot the underlying file system (using LVM or similar) and then archive the snapshot.
