Lots of things compile pretty well from source, but you have to be careful, because the POSIX support is not always perfect (for example, I have found the popen() implementation to be a little broken)). I'd choose the ported-to-cygwin packages over installing from source if you have a choice. At any rate, I use hdup to back up my Linux box, then scp the tarballs over to the Windows box (which has more free space).
