Speaking purely from the perspective of intra-ITM component traffic, using IP.PIPE only encrypts the establishing handshake. Enable IP.SPIPE in addition to IP.PIPE on both the agents and TEMS's and the traffic will ne encrypted. If by "application" you meant a literal WAS JVM app, then I would assume that the data pulled from MQ by the ITCAM for WAS MQ agent are not encrypted.
