So, you have two HylaFAX servers, and both of them use iaxmodems.

One of the servers connect to Asterisk via the loopback adapter on the 
Asterisk server.

The other server connects to Asterisk via the LAN.

There are no problems sending from the HylaFAX server which is also the 
Asterisk server.  However, there are problems sending from the HylaFAX 
server which communicates to Asterisk over the LAN.

So, how, exactly, did you rule-out packet loss or latency on the LAN as 
being the problem?  Because, it seems to me that as long as everything 
else is identical between the two HylaFAX and iaxmodem sets that the LAN 
is the only other variable.
