Reading from the ppr-prv docs:
% The result tries to be as accurate as possible. The major problem is the

% handle these overlays on a sheet of paper!

So the output of your example is exactly what ppr-prv promises to do. And as
it
says, it is really difficult to handle overlays on one piece of paper. What
you
could do is not using the stared version of \onSlide. Other ideas could be
possi-
ble, but that depends completely on the true content of the slides. You
mentioned
a few possibilities yourself. I would say, give it a try. There is no
standard
procedure for this. It depends on content, requirements for handouts and
creativity.
