Indeed, as expected, this very macro caused the problem:
\documentclass[pdf]{prosper}
\makeatletter
\long\def\@on@overlay@one#1{%
  \pst@Verb{(1) BOL}#1\pst@Verb{(\curr@overlay) BOL}}
\makeatother
\begin{document}
\overlays{2}{%
\begin{slide}{An equation}
\[
L=ab\fromSlide{2}{+c}
\]
\end{slide}
}
\end{document}

So another bug in prosper solved... (well, as it seems)...

Have a close look at the changes. I changed:
\long\def\@on@overlay@one#1{%
  \pst@Verb{(1) BOL}{\ignorespaces #1}\pst@Verb{(\curr@overlay) BOL}}
to:
\long\def\@on@overlay@one#1{%
  \pst@Verb{(1) BOL}#1\pst@Verb{(\curr@overlay) BOL}}

To explain: the part in between the \pst@Verb's is `hidden'
in the postscript. The argument of the \pst@Verb macro tells
TeX when to hide. In the prosper version, we see that it
is in between braces {#1}. We learned in my previous message
that this modifies the math spacing. In other words, not
enough space is reserved when the text is hidden and hence
when it is not hidden, it needs to move to the left as an
extra horizontal space is suddenly entered. I removed the braces
to accomodate. Use at own risk.
