I have no idea. What you can do is run a simple experiment. The difference is the order of access. The listing gives the order of access.
1) Set up a .sty file of your own, which types out locatree or common tree. Call it noacktest.sty
In the localtree version of noacktest.sty
\typeout{localtree}
In the common tree version of noacktest.sty
\typeout{common tree}
2) put the files into some appropriate place
3) Refresh the fndb
4) make your test .tex file including
\usepackage{noacktest}
5) Compile and see which file is accessed

In my MikTeX installation, I have a localtexmf tree which is
not to be deleted/overwritten by MikTeX updates -- common procedure.
What I am not quite clear about is the right sequence in the
MikTeX `settings - roots' menue: what is it:
...\MikTeX_2.7\localtexmf
...\MikTeX_2.7 install
or
...\MikTeX_2.7
...\MikTeX_2.7\localtexmf install ?
And is this diffferent in MikTeX_2.7 and MikTeX_2.9 ?
