Well you have 3 possibilities:

1. You ask your admins if it is really necessary to erase the user
profile at logout. 

2. You reinstall miktex and put UserData with the --user-data=dir
switch in another location (I don't know a way to change the root
after the installation).

3. Everytime when you log in you run 
initexmf -u, updmap and fc-cache (if you use xetex).
