Dean,
I was working on a paper which I am writing with one of my students, and
I pasted in your command
$\hat{\alpha}$
in it and proceeded to Texify. My latex file was Texified without any
problems. What this is saying is that the above command works on MiKTeX
2.9 using WinEdt 6.0. Furthermore, the most recent version of Yap is
not involved with your problem. Nothing else.
Obviously, there seems to be a problem but you can start by exluding
MiKTeX 2.9, WinEdt 6.0 and the most recent version of Yap. I would
start with a basic Latex file that has the above command in it and very
little else and work upwards as suggested by Ulrike and others.
