I am not sure what confused you but basically:

1) I tried to build the openjade-1.3.1 documentation from source,
which requires openjade and pdfjadetex. That is done by running
`make', which told me that pdfjadetex.fmt was missing.

2) I then used MiKTeX Settings to build pdfjadtex.fmt (by selecting
pdfjadetex in Formats and clicking "Build", but it told me that
jadetex.ltx was missing.

3) I eventually discovered that I could generate jadetex.ltx by 
building jadetex from source. I extracted the source .cab file
and saw a Makefile, so naturally I ran make, and managed to
generate jadetex.ltx.  As far as I am aware, there is no option
in the MiKTeX GUI to build a package from source.

4) At that point, I had the missing jadetex.ltx, but it needed
to be installed. The only sensible thing to do was to run `make
install' and I did, only to be told that latex.fmt was missing.

5) I went back to MiKTeX Settings and generated latex.fmt twice
(as Admin and as a regular user). At that point, I should have
been able to install jadetex.ltx.

6) However, `make install' (the mechanism provided by the 
developer for the installation of jadetex) still failed.

Apparently `make' in the jadetex source tree does this.

I created the new root and it seems to be working, although there
is an issue that is the subject of a new thread.

I don't know what you mean. *I* did not run a single command myself.
When I tried to build the various missing *.fmt files, I simply
selected the corresponding formats in the Settings GUI and then clicked
"Build". The format definition can be changed (I assume that you meant
the Compiler), but I did not change anything. Neither did I write or
modify the jadetex Makefile, except to remove $DESTDIR because it
caused an incorrect path/to/MiKTeX to be generated.
