I agree that it is an error in MiKTeX, but does this mean that I
should have sat on my hands and waited for MiKTeX to fix itself?

Now I understand. Actually, the makefile executed two commands:

tex -ini -progname=jadetex "&latex" jadetex.ini
pdftex -ini -progname=pdfjadetex "&pdflatex" pdfjadetex.ini

and also tried to copy the .fmt files to $TEXMFMAIN/web2c and the 
.ltx and .def files to TEXMFMAIN/tex/jadetex.
