Are you sure that you used the miktex settings (user) to rebuild the
formats? miktex settings (admin) wouldn't create user formats. 
And are you sure that you used the build command on the format tab?


It would be a bug if the build command in the format tab of miktex
settings (user) would create formats in C:\ProgramData. But I doubt
very much that this really happens - but I don't have a multiuser
installation so I can't test.
