Well if you are the the system admin than normally you can't install
package in C:\Program Files and the access denied message is
correct.

The question is why miktex tries to install in the main tree. Are
you using the wrong package manager (the admin) version without the
necessary rights? 

I have installed miktex only in my user account (in D:\miktex) in
single user mode. I have no problems with installations or updates.
If there is a miktex bug it affects only multi user installations.
