As Ulrike Fischer said before, the synctex files are part of the
auxiliar files generated every time you TeXify a file. So, if you
erase it as the aux, log, and other files you have no troubles, you
can TeXify your .tex file again and generate them. I'm not sure if you
understand what is SyncTeX and how use it. But in a nutshell, synctex
allows you to select any line of text within the PDF file generated
(usually pressing the Ctrl key together with the left button of the
mouse) and refer you to the line of code in your tex file and vice
versa. Is really useful when your text editor can support it.

Well, I'm not going to challenge you to do that, is supposed to be
good practice to save at a local texmf directory fonts and your custom
classes. What is still not clear to me if you intend to save
everything, even the standard classes there.

Well, honestly WinEdt is not my favourite editor. I used it about 10
years ago and was quite precarious. I much prefer TeXstudio today. I'm
not going to tell you to use it, but the fact is that whatever your
text editor, you must allow access to all routes of software you have
installed.

I'll check the manual to better answer your question, but to do it
better answer me before what part of the manual exactly is to which
you refer.
