You could perhaps try compiling on the command line.
Let's say your dissertation is in the folder "D:\work". In that case, open
the command prompt, change to that directory using 'cd' and execute this:

D:\work>"C:\Program Files (x86)\MiKTeX 2.9\miktex\bin\pdflatex.exe"
thesisMain.tex

where 'thesisMain.tex' is the main tex file you want to compile.

If that works, let us know. As such, if TexWorks is the editor you _had_
been using before, the error that you saw might be due to a known bug. You
could then try another editor, e.g. TeXnicCenter.
