I had the same problem in one of my machines a few weeks ago. It was 
rather strange. I had a document called FCMatI.tex. It was written using 
the book class and each chapter was loaded using the \include command. 
There were six chapters (cap1.tex, cap2.tex, ..., cap6.tex) and three 
appendices (ap1.tex, ap2.tex and ap3.tex). When I tried to compile the 
file FCMatI.tex, I got the same error as you with respect to the 
chapters. That is, it could not write on the files cap1.aux, cap2.aux, 
..., cap6.aux. But there was no problem with the appendices!

Unfortunately, the only way I found to solve the problem was to 
re-install MiKTeX. :-( But it worked.
