ViewVC uses tempfiles for various things to reduce memory usage on your server, but it certainly does everything in its power to clean up the tempfiles it creates. Do your server logs reveal that the ViewVC processes are getting interrupted unceremoniously -- that is, in a way that would prevent the tempfile cleanup from happening? Is this file so large that Apache times out waiting for ViewVC to operate on it, and has to kill off the ViewVC process?
