ViewVC doesn't currently support such a layout, preferring instead (as you
noticed) to flatten all the roots/repositories into a single-level listing.
 Some time ago, a patch was submitted which purports to add this
functionality.  I confess I've not taken it for a spin myself, and I fear it
might be well out of date with the current state of the codebase.  You can
find attached to issue #324[1], though.
