Support for hierarchical presentation of roots is a pretty common feature request, and one that I would indeed like to add. The patch I referred you to appears take a pretty simple approach, adding a single level of root grouping based on the parent-path settings. Other users have requested support for a more complex configuration, allowing admins to setup a mapping of roots to almost arbitrary virtual locations. So, yes, I'd like to get something in place (probably in the ViewVC 1.2.0 release). Hopefully, I'll be able to offer something that will please most users and not stick ViewVC with an inflexible and insufficient URL syntax that has to be maintained indefinitely. (Incidentally, I took a crack at updating the aforementioned patch for application at the tip of the 1.1.x branch, but ultimately failed and lack the time to really dive in and figure out what went wrong.)
