The fix in 1.8.20 was to prevent ignored resources from being incorrectly cached as new resources, but it doesn't do anything to fix what was previously cached incorrectly.  Did you try doing Team->Refresh/Cleanup on the project?  I found that doing this removed the dirty decorators from the ignored folders, but left the child files decorated with the '?'.  Following this with a regular Refresh on the project then made these go away as well.  From then on I was good.
