Add the project using the SOS client instead of the VSS client and the SOS client will display the new project folder without having to perform a whole refresh project tree on that folder.
 
Altering the refresh file list option will not impact this as it is a tree (project) not a file...
 
The only way you could "automate" this is download the SOS command line and use the following from a batch file:
 
- GetProjectTree - 
 
  Gets the project tree rooted at the input project, or root project 
  if none specified and outputs to standard out.  This command 
  returns the structure of the project in the VSS database.  If a 
  SourceOffSite home directory is specified, this command will also 
  update the project tree in the local cache file.  Please note that 
  this command does not retrieve the files in the project.   
 
  Required Params: -server -name -password -database 
  Optional Params: -project   
 
This is as close as you can get I think.

this is in fact a feature. Refreshing the project tree (which is needed to see new projects in SOS, as you have already found out) is a slow operation, and SourceGear have decided against doing this automatically.
 
While we are at it: In my eyes, there should be an option in the SOS client that allows one to "Do an automatic Refresh Project Tree on each connect to server" if one is willing to spend the extra time. Or, even better, have the SOS server monitor the VSS database for changes in the project tree (which shouldn't be to difficult, for instance by evaluating the journal.txt) and notify SOS clients that an update is required.

I am using Source Offsite 3.5.2 and when I add a new directory using Visual Source safe  to an existing 
project I don't seem to see in source offsite when bring up source offsite.
I have to refresh the project tree in order to see the newly added directory. Is there a way I can automate this.
 
I have tried going into source offsite option menu->view> and checking refresh project file list every 1 minute,
it didn't help.
 
Can anyone has answer to this issue or is it an existing bug.
