I've added a workaround in autogen.sh to run chmod on mkinstalldirs.

Only one file in the root directory of the source (configure.in) has
execute permissions (for all user, group & other).

I can see that modify date & time of mkinstalldirs is as of today 15:38
(GMT+1) and permissions -rw-r--r--, which are the same as the default
permissions of a new file on Ubuntu.
