Yep. You can specify a transcoding frame range. That's the pointer to 
the docs:

Probably this helps, although transcode may stumble at the same point as
well when trying to navgiate through the VOB stream. You should use the
"copy to harddisk" ripping mode. In that case dvd::rip creates a VOB 
navigation file, which helps transcode navigating directly to the given
frame.

If transcoding the 2nd part was successful you can simply use avimerge 
to merge the two AVI files together:

  % avimerge -o complete.avi -i part1.avi part2.avi
