I don't know automake personally (though I do know that the people who wrote the build system considered it and then rejected it because of its inflexibility, but perhaps its changed since then or something), but the only really irritating bug with the current system (that I'm aware of) is the inability of the top-level configure to notice when SDL/configure or GGI/configure have failed, and react appropriately.
