[graphviz-interest] How to prevent overlapped nested clusters with dot

I have a pretty complicated graph which contains nested clusters, by running
dot I got a lot of virtual 1, virtual 2...... errors. As a result, all the
nested clusters are overlapping each other.
Does anyone have any idea how to prevent or solve this?
