Use case is coloring of vowel marks in Arabic texts. Discussion on Unicode list long time ago: http://www.mail-archive.com/[email protected]/msg26138.html. 

I agree that it may not be possible to draw in different colors in case of ligation (although Firefox is trying to do that, AFAIK). But it should not prevent CSS to enabling such cases for "good-behaving" fonts.
