So the solution is no more to use the bookmark folders for that ?

Yes, ...

There is no reason one couldn't want to use galeon at different times
during the same gnome session ? Why should i log out of my gnome desktop
just because i did close galeon (because i needed the memory, the screen
space, because galeon died, because i apt-get upgraded it, or whatever) ?

What does the HIG say about that ? Does it go beyond that you shouldn't
have a most recently opened doc kind of thing in the files menu ?
