I used the default htdig.conf config file with the one exception that I 
added "robotstxt_name: master-htdig" so that I would index the entire 
htdig site (and thus give more opportunity for differences to float to 
the surface).

The one potential difference could be bandwidth issues. Although I was 
using my Mac while the 3.1.6 test was running, it was limited use, very 
limited indeed... I visited a few web pages and checked my email once.

I'm going to run the test again against all the sites on my development 
machine (to eliminate the bandwidth issues) to see if the results 
stand.

Additional info...

While the tests run, I am also:
- running the following applications: Mail, Address Book, Safari, 
BBEdit, CocoaMySQL, iTunes, Terminal, PackageManager, and Help Viewer
- painting a bedroom wall
