I'm glad to help.  I use skunkweb on gentoo in production situations.

As for the ebuild, adding sudo as a dependency, not a USE, might be
correct because sudo is actually used inside the swmgr script; but I
consider the fact that it is used there an embarrassment, and I should
take it out (I had forgotten about it).  Scripts, unless they are
personal scripts, shouldn't decide to call sudo.  This is part of
skunkweb's "in-house project" legacy.

Imaging could be a USE flag, definitely, although it isn't a biggie.

There is nothing wrong with using the skunkweb/skunkweb setup on
gentoo, actually.  You don't need to use any particular user/group.
There may be situations where it matters because apache needs to write
in skunk's directories, or vice versa, but generally speaking that
isn't the case and the docs shouldn't be giving that sort of
misleading advice.  Sorry!

Now the question is what is wrong with your apache configuration.
Could you send me some detail?
