Embedded application will lead to bigger stuff to upload, that's 100% true. And I was also reluctant at first. But you could get quite reasonable upload times even on slow connection with a zip/tar.gz file, not as fast as only the app for sure, but fast enough.
But it allows you quite interesting things:
-you don't need to take care of the runtime version deployed on the server
-you don't need to have all your apps with the same runtime/libraries
-you can update only one app framework or runtime without needing to make sure it won't break the others

There's probably other interesting things:)

I'm not saying not embedding is "bad", I'm just saying embedding provides more flexibility, less stress, easier upgrade path with only a little longer upload time and disk space.

The size of the embedded app aren't that big to me as I'm handling all resources through Apache directly (css/images) so I only need to upload those resources when I change them, without deploying the app.

At least for me, I would have start that process earlier, it was quite a lot of work to migrate the already existing apps to embedded (and some of them also needed to move to ERPrototypes), but I only have 5 more apps left to convert now:) And as soon as this is done, upgrades, migration, etc will be almost a pleasure;)
At least it will really ease the upcoming Snow Leopard migration:)

Let's imagine you have a newer version of WO (or more likely a related frameworks;)), you can just start the new apps directly with this framework. And when you need to update a previous app, you can just make sure this specific one works as expected with the new framework. You don't need to "validate" everything.

If I had to be part of a lobby I would go for the "embed working group";)
