In GDM, if you use the option "fluxbox" from the Session menu, it executes fluxbox without looking at your .xsession. You'll need to use the option marked "Default System Session". This will use your .xsession file, but you'll have to specify that you want to use fluxbox by making the last line of that file "exec fluxbox".
