well, i'd say you should either
man fluxbox
or browse through http://fluxbox-wiki.org/index.php/
but it seems both lack this information, so i'm gonna answer, though i
don't know if that's what you're asking.

well, there are two ways. if you right click in the slit area (yes,
the dock) you will get a menu where you can choose it's layer, among
other options. if you have only fbpager on the slit it might be tricky
to right click on the slit itself, try the edge that's stick to the
edge of the screen. when you choose your option in the menu, it will
be written to ~/.fluxbox/init and it will look like this
session.screen0.slit.layer: AboveDock
if you wish you can edit this file by hand, but it need to be done
while fluxbox is not running or it will overwrite your changes.
another way to avoid overwriting is to
chmod -w ~/.fluxbox/init
killall -HUP fluxbox
chmod +w ~/.fluxbox/init

well you should read the wiki and man pages anyway, i've learnt a lot
