I would suggest it's not Fluxbox's problem...but something to do with the program which is putting the image on the screen that you want a screenshot of. I know for example if I do screenshots of Google Streetviews when I am using WBAR as a program launcher, there is a blacked out area on the left hand side of the screen where WBAR sits.
