Initial Comment:
Is there any chance of icewm handling utility windows (e.g. in the Gimp 2.6) correctly in the near future?
i.e. not showing them in the taskbar, disabling minimize, and keeping them on top of the main application window.

Where do I find how a utility window should be handled? I can only find
this definition from
http://standards.freedesktop.org/wm-spec/1.3/ar01s05.html:

"_NET_WM_WINDOW_TYPE_UTILITY indicates a small persistent utility window,
such as a palette or toolbox. It is distinct from type TOOLBAR because it
does not correspond to a toolbar torn off from the main application. It's
distinct from type DIALOG because it isn't a transient dialog, the user
will probably keep it open while they're working. Windows of this type may
set the WM_TRANSIENT_FOR hint indicating the main application window. "

And for the time being, you can add these to your ~/.icewm/winoptions
file:
  gimp-dock.fMinimize: 0
  gimp-toolbox.fMinimize: 0
  gimp-dock.ignoreTaskBar: 1
  gimp-toolbox.ignoreTaskBar: 1

and probably this:
  gimp-dock.layer: OnTop
  gimp-toolbox.layer: OnTop
