IMHO, this settings will help you:

#  Center dialogs on owner window
  CenterTransientsOnOwner=1 # 0/1

and this:

#  Windows initially placed manually by user
  ManualPlacement=1 # 0/1

#  Smart window placement (minimal overlap)
  SmartPlacement=0 # 0/1
