Bundled exe

Recently I encounter problems with the abovementioned type of programs. I developed a program and bundled the program using Start.txt and Start.exe.

The program is working 100% but each time you run the program the reaction time is slower and slower, especially on open. So I use control delete to open task manager. I then see that the cmd.exe file is not stopped or deleted when one closes the program. So if I use the program a few times each time a cmd.exe file is added running in the background. I must then stop all the cmd.exe processes manually.
 
I guess that it is probably because of the virus program I am using. I cannot understand why people are writing viruses just to make it difficult for those that want to do an honest days work on a computer and then one has to develop work a rounds.

Is there something that I can do about this? It seems to me that the cleanup process is not succesful.

I am using Windows 7 Home Premium Edition.
