I don't claim to know the solution to your problem, but I had the same 
problem on FreeBSD and this is how I solved it:
Each new recently upgraded version of WM has been set up to store 
application preferences in a directory spelled "Applications", while the 
relevant directory that WM looks for to retrieve those settings, on my 
system, is spelled "Apps". Changing the name of the (newly installed) 
directory from "Applications" to "Apps" solved the problem--thereafter, 
my settings and setting changes were stored and retrieved as they should be.

On FreeBSD, the subject directory is located in
/usr/X11R6/GNUstep/
It might of course be located somewhere else on Debian Linux.
