The problem is that both 'versions' have the same "name" -- as far as
wmaker is concerned.  

You can check this via a <Ctrl-Escape> -> Attributes -> Window
Specification.

To illustrate the above:

$ xterm -name xterm1
$ xterm -mane xterm2

You should have two xterms with their respective "names" of "xterm1" &
"xterm2" visible in the titlebar.

Now dock -- or clip the two xterms the usual way and close the two
xterms .. Ctrl-D should do it.

If you docked them correctly the two appicons should still be docked.

Double-click #1 .. this should start "xterm1" as advertise by the
titlebar ..

Double-clidk #2 .. and now you should have and "xterm2" window.

You would need to do the same thing with you two firefoxes in order to
have two separate appicons. 

I have no idea how this is handled by FF and I have no idea how you
could override this..

Or maybe there's some clever wmaker trick that I am not aware of and
someone more knowledgeable will shortly explain..?
