I was on BART tonight, 10 cars, toward Pittsburg/Bay Point, at 21:50ish, and the train was very crowded, but people on board were very accepting of the large numbers of bikes that were sharing space. I think it's just grumpy commuters who are the problem. Err, how does a Translink card know that you have a bicycle, in order to "permit just two bike trips in peak hours per month." And it's certainly possible to have more than one Clipper card. I have 5 Clipper/Translink cards. Try to make practical proposals.
