As far as I know, jEdit itself isn't doing anything specific with Alt+F11.
I have a feeling that it's either an operating system thing or some other
application has taken over that key combination. F11 and Alt+F11 are
sometimes used for making an app full screen.

What does the keyboard tester in jEdit show (Utilities - Troubleshooting -
Keyboard tester...)?  I'm running Linux, so I probably have different
results than you, but I get just the Alt keycode and then nothing with the
Alt+F11 combination.
