That doesn't happen on my machine. I don't know too much about ECB's 
internals, but it sounds like something blows up when it moves the 
"current method" indicator in the methods window, and so ECB forgets to 
return the focus to the proper window.

Does anything appear in *Messages* buffer when that happens?
Did you try disabling everything in you init.el, except ECB?
