Probably the ipa charset doesn't have a proper X font registry.  Look
in the  dir and aliases files (probably /usr/X11R6/lib/X11/fonts/misc/)
to find out what the X registry for IPAis, then M-x list-character-sets
to find out what XEmacs thinks it should be.  You can either add an
X alias which is identical to the X version except substituting what
XEmacs is expecting, or you can make a new IPA charset using make-charset.

I'll get back to this, no time to look it up now.

I don't understand what you're asking for.  There doesn't seem to be a
pinyin-zhuyin input method though.

What do you mean by Czech input?  The keyboard produces Czech?  Or are
you using Quail?
